It is a mixture of industrial rock, industrial metal, alternative metal, alternative rock, heavy metal, glam metal, and/or electronica depending on the song and/or album!. The music is very unique so it just gets put under multiple genres!.

Marilyn Manson is from the Hot Topic era, which means he qualifies as nu-metal (perhaps the stupidest name I've ever heard for a genre of music)!.
Add: I wouldn't consider him Industrial Metal either, as he is nowhere near the vein of metal exemplified by KMFDM, inter alia!.

He's alternative metal!. He has an appreciation for all these alternative bands which shows in all of his music, but he plays metal!.
