gokusen, definitely. well... its more of an action/comedy...
where the main character is the oujo from the uedo clan (yakuza) and she becomes a math teacher... and its always like the uedo clan against like another clan or the police.... (its not a stupid funny....)-- though, the manga is less comedic.
and in samurai champloo... if i remember correctly the main characters jin and mugen got into some problems with the yakuza... hmm.....
this is hard...
Texhnolyze... with like organized crime... so kinda like the the mafia... yeah.....
futakoi alternative... is a romance/comedy that involves the yakuza....

well, gun grave and black lagoon are what i would have strongly reccomended... too bad you said it already =] heh heh
oh! and its not exaclty in your category but ghost in the shell deals with stuff like that as well... organized crimes and stuff... though stuff a bit more powerful than mafia stuff...
but if i recall correctly there were some eps that involved the yakuza.... ah...
