!.!.!.on the first episode showing the Master, when he steels the Tardis, the Doctor goes, 'I'm sorry Master'!.

I think he's saying that more out of pity!. He feels sorry for what his fellow Time Lord has become!. He feels sorry that he has constant drumming in his head and that it has driven him so mad that he's gone pyscho and wants to kill everyone!. He's sorry because he couldn't be there to help him and possibly do something to be there for him!. He feels and obligation to the last other survivor of his race and he was out touring the galaxy while his only other species member could have used his help!.Www@Enter-QA@Com

Despite the fact that The Doctor considered the Master to be a dangerous villain and an "insufferable nuisance" and the Master hated the Doctor's guts, they always had a kind of grudging admiration and respect for each other in the classic series!. The Doctor called the Master his "best enemy" on a number of occasions, and the Master said "a Universe without the Doctor doesn't bear thinking about" in one story!.

So, as Zach said, the Doctor was apologising for just assuming that he was the Last of the Time Lords and not being there when the Master needed him!.Www@Enter-QA@Com
