Question: Was watching a rerun, and on some Season 2 episode where Apophis is taken to Earth, running from some enemies, Hammond says that they have met each other before. Am I missing something? I really don't remember that.

I think that the episode you saw was Serpent’s Song- it’s the 17th episode of season 2, where they first hear about Sokar from Apophis.
General Hammond and Apophis do meet very briefly in the pilot (right in the first five minutes.)
That doesn't make sense to me either unless it was in the very first episode(pilot) of the series, but i'm not sure.
