Actually, throughout seasons eight and nine, Mulder and Scully were together sexually - They even refer to William as "our son" in the final episode.
In the last episode, "The Truth," The ciggarette smoking man dies, and Skinner's life is in jeopardy. Mulder and Scully are on the run, because Mulder escaped from prison and his death sentence.
You should really watch the episode, it's pretty great.
Sculley gave her baby to an adoptive family so that he would be safe from the various conspirators.
Scully and Mulder did not end up "together" in the romantic/sexual sense; they ended up together in the same way they have been throughout the entire series. They are profoundly close, intimate friends, and they are soulmates in a sense, but their lives are about much more important issues that sex and marriage.
But if you want to read something into it, the last scene did show them lying together in bed (fully clothed), comforting and holding each other.
