In episode 3x22 Resurrection, after she discovers the safe....
"In Wittenberg, Syd opens the safe deposit box and finds top secret documents. She cries as she peruses files documenting her life, each one bearing Jack Bristow's signature. Jack enters and says she was never supposed to have found these documents."

In 4x02 Authorized Personnel Only, part 2, Sydney tells Vaughn that the papers say that Jack killed Irina. Jack later tells Sloane that he didn't tell Sydney everything in Wittenburg, and Sydney lies to Nadia that she doesn't know who killed their mother.

In 4x03 The Awful Truth, Jack asks Sydney if she told Nadia that he killed their mother and she said she didn't. So, Jack forges documents to make it look like someone else killed Irina, and Nadia kills that person.

In the beginning of 4x21 Search and Rescue, Jack flashes back to shooting and killing Irina, but she could have been a copy (because of the Helix project introduced in the second season). They end up rescuing Irina.

I was so unhappy with the events of season 4 and the start of season 5 that I didn't actually watch much of season 5, so the papers and the items contained within could have been mentioned again, but I wouldn't know. Thus, I have no idea what was truly so important in the papers, as they seem to have just said that Jack was responsible for making Sydney a superspy (which didn't we already sort of know based on previous things such as the Christmas Project (I think that was the title of it)?) and that Jack killed Irina, but he didn't truly. Hopefully that was some kind of help.
