I think that depends upon how you define the word 'best'.
Hiro is the one with the most desire to do good in the world. He was willing to give Sylar another chance in "The Hard Part" and felt sorry for him, and had a lot of trouble working up the will to stab him in the finale.
Peter has the best power, although the tendency to spontaneously go nuclear is a definite downside.
Sylar and Bennet are the most fascinating and layered characters to me. Bennet has killed people and experimented on them, yet he was willing to get shot for his daughter. Sylar started out as a villain, but gradually became more tragic and could be heading for potential redemption of some sort next season. Nathan fits into this category as well - he was willing to let millions of people die, and let Peter live with the knowledge that he killed them all. He's definitely one to watch next season, should he survive.
