She tried in vitro fertilization and asked Mulder to be the sperm donor. The fertilization failed. In the shows eighth season however, Scully became mysteriously pregnant.
Scully had the baby physically in "Existence" season eight episode 21. Though they believed the child might be an alien hybrid, they were later convinced Mulder was the father. Scully gave William up for adoption for his protection.
