Probably Toccata and Fugue in D minor by Bach. I heard that song performed live on the famous organ in the Grote Kerk in Harlem, Netherlands. It was AWESOME!!!

Toccata and Fugue in D minor, JS Bach. (BWV 565, in case you are looking for it). Bach wrote this at 29 years of age, and was considered "bold" at the time.

Most likely it is Toccata in d minor.........great piece.........The fugue is even better.

As the others have said, Bach's Toccatta and Fugue in D minor is likely what you're thinking of. However, most of the time all you get to hear is the first few opening bars of the Tocatta. Rarely does the composition get to continue into the fugue section. Using this theme for scary movies was made especially popular when it was used in the original Phantom of the Opera. Since then, it has become the de facto standard when a movie/media wants to emote something scary or foreboding.
