Well there are two versions of this song. One version is referring to God, like most Flyleaf songs. Lacey, the lead singer, had a rough childhood and she was into drugs. She eventually found God by accompanying her Grandma to church.
Lines like:
"Soon he will perforate the fabric of the peaceful by and by" is referencing God.
"And hold for all eternity / For just one second I felt whole / As you flew right through me" another quote about God.
The second verse reflects on her childhood and her pain: "He knew each tear before it came" as if to say he was watching her all along.
I think the version you're talking about also refers to her troubled past. Being ten years and having someone build up her shell...she was abused. Maybe not physically, but mentally at least. Then in the end she refers to finding God as she says: "My scars are yours today / This story ends so good / I love you and I understand / that you stood where I stood." And she also says: "No matter what, you're gonna break my shell" meaning that God will cleanse her of her past that she's kept inside for so long. So now she can break away from the pain and finally be free.
