How do you set the intonation on an electric guitar?!

Depends on the model but you could try adjusting the bridge.

at the bridge
the LENGHT of the string

detemines its intonation

the 12 fret should be EXACTLY halfway point

so do a 12th fret harmonic

then pluck the string normally
those two tones should match perfectly

if not, the move the intonation piece up or back until it DOES match up (usually its a screw the moves the metal lip)

Use the controls on the guitar to set the treble and bass response on the guitar. Adjustments can be made from the amplifier also.

Moving the bridge will adjust the intonation on a guitar that doesn't have a 'fixed' bridge, however this isn't something I would recommend for a novice to try. If the guitar does have a 'fixed' bridge there are individual adjusters set into the bridge, again though I would recommend letting a professional make this type of adjustment.

Take the guitar to a Luthier, and let them set the guitar up for you. Otherwise you run the risk of really messing it up.

The Wing Hunter has the right answer. Amp settings have NOTHING to do with guitar intonation or tuning.

It's not really that difficult. But to do it right, you really need an electronic tuner. Tune a string to the proper note on the tuner. Then play again a 12th fret. They should be the same. If not Adjust the saddles on the bridge using the screws on the end of the saddle. Make a small adjustment. You will have to retune the string and check again at 12th fret. You can tell if you are going the wrong way by looking at the tuner. It takes time, but can be done. But there are other things that effect intonation. String height, neck adjustment, bridge height, just to name a few. Check this website for more info.
