Why is this? When i play it the way its supposed to be, i can't make the right sound. When i play it my way it sounds just right. Do i have my guitar tuned wrong or something?

Yes, your guitar tuning is off ... by YOUR tuning - you are tuning using the 5th fret all the way across, where you should be uysing the 4th fret to tune the B string - hence, it is throwing your top two strings off.
the guitar should be tuned from lowest SOUNDING string:
E A D G B E
From the E, you fret the fifth fret to get the A, then the fifth fret to get the D, then the fifth fret to get the G, then the *FOURTH* fret to get the B, then the fifth fret again to get the high E
With you tuning, you are actually tuning your strings:
E A D G C F .... and in that case, the way YOU have been playing the D chord produces the 'correct' sound.
