Is CD2 part of Radiohead's new album In Rainbows, or is it bonus material?!
Question: The discbox artwork shows "In Rainbows" all over it, and it's called "CD2", however, this music is not on the vinyl or digital download...is this album complete?

It's both. Bonus material as part of a "special edition" of an album is nothing new.
EDIT: Are you people clueless? The second disc even says "In Rainbows" all over it, same as the first. Here's the tracklist taken from Radiohead's official site:

The discbox is simply a 2-Disc Special Edition plus other stuff. All the songs can be considered part of "In Rainbows."

The download of In Rainbows is just the ten tracks of the album. CD2 features bonus tracks that are not part of In Rainbows
