He wants her to love him back but she has been hurt too much. hallelujah is not said in the terms we think of it. I think he means it more of a dark painful way. There is such beautiful diction in this song. "All I ever learned from love was how to shoot at someone who out drew you." That is beautiful. instead f loving teaching him how to be passionate and so absolutely close with another but it just taught him how to hurt someone worse and faster than they can hurt you. the use of "you" in the song really puts the listener emotionally connected to the song and lyrics. Wainwright isn't just talking about someone he is talking about "you". For me it means even though love is grand and marvelous, at the same time it can cause sadness and miserty.
