In the recent Batman films, Batman Begins and The Dark Knight, then lieutenant now commissioner Gordon still doesn't know Batman's true identity because its still early in the Batman story arc for Gordon to know that Bruce Wayne is the Dark Knight,although later in the Batman mythos in the comics he does know!. Like the one in Frank Miller's influential novel "The Dark Knight Returns" Gordon and Wayne were having drinks and discussing about Batman's retirement!. This was set in the future were Bruce is already around 50 years old so Jim Gordon already knew about his secret identity!. Lucius Fox along with Alfred, Rachel and Ras' Al Ghul were the only ones in Batman Begins and The Dark Knight to know about Bruce's secret identity although Ras died in the first movie and they killed Rachel in the second one so that leaves Alfred and Lucius Fox!. Lucius was head of research and development for Wayne industries and was approached by Bruce for his Bat-gadgets in the first movie!. Most of these items were developed for military purposes including the "Tumbler" w/c eventually became the Batmobile!. And at the end of the first movie Bruce bought back his father's company from a power hungry CEO and placed Lucius in charge of Wayne industries,so this is for those who didn't watch the first film and are wondering how come Lucius knows Bruce is Batman!.Www@Enter-QA@Com
In the two movies with Christian Bale as Batman, Gordon doesn't know!. Nor does he know in most other tellings of Batman's story!.
The only instance I can think of where Gordon **does** know that Bruce Wayne is Batman is the 70's Filmation animated TV series where Gordon's daughter Barbara was Batgirl!. also, according to the Wiki article, Gordon **does** know in Frank Miller's graphic-novel version!.Www@Enter-QA@Com

Bruce drives his Lambo in front of the cop car to save Mr!. Reese from being rammed by a truck; afterward, Bruce gets out of his car and sits on the cement rubbing his neck!. Commissioner Gordon comes up and asks something along the lines of : "Wayne, is it!? You did a brave thing back there!." Bruce: "Do you think I should go to the hospital!?" Gordon: "You don't watch a lot of news, do you!?"
