Let me start by saying something that might help most of all!.
The movie is only about the central crsis that lasted 13 days when we blockaded Cuba to keep the missiles from reaching there!.
However:
If the movie covered the crisis between Russia and the US over cuba it would be Thirteen weekd
If the movie had covered the crisis between Russia and the US over missile control and cuba it would be Thirteen Months!.
now to answer your questions (at least as far as i know)
1!. the Military was kept on a tight leash because Kennedy was not a military leader!. He didnt even want to go to Vietnam!. The Military would be part of the blockade and a build up on the florida coast to put pressure on Cuba and the Soviet Union to back down or face war!.
2!. Robert (Bobby) was mostly a foreign advisor to the president!. He was the one (watch the movie) who went to the Soviets behind the scenes to talk to them directly!.
3!. I really dont know about Johnson!. Im sure he was a huge advisor!. He isnt portrayed in the movie though!.
4!. Well, congress would have to aprove it all, and while they werent portrayed, they would have been involved in the money side!.
