I thought it was because the Corleones were basically telling Frankie, "Maybe we can't rub you out if you roll over on us -- but we can do your brother."

Puppet is right... I also believe that Frankie was concerned for his brother's safety (since his brother seems oblivious to the nature of the procedings) Though the family doesn't often harm innocents, there is a threatening tone
