Some of these home-made parodies or short movies are probably illegally using these characters. But as long as they are not mean-spirited and they don't make any money off it, the studios probably look the other way because crushing young filmmakers with lawsuits is only going to hurt themselves in the long run. I'm pretty sure they paid nothing.
Every filmmaker started out with their own home movie camera like these guys. But if you can use your own imagination and not use existing copyrighted images, that is certainly more respectable.
Think of Alien and Batman like you'd think of actors. You pay actors several million to appear in a film; I'd imagine the right to use those characters is not as high but definitely up there.
