I have always wondered the same thing. It could be that Lynch puts things in that have no meaning. This seems to be in line with most of his work, as he is more about the striking image of the woman showing the clues as he is about the clues themselves. I don't think I have ever watched one of his movies, or television work, without wondering about what I just witnessed.
To make a stab at your question, I think it symbolizes the death of Issak's character, since he sends sutherland away and won't tell him what it means. (Sorry but I can't remember the characters' names.)
Ummmm......... I wouldn't think too hard about that movie. I don't think David Lynch knows what most of it means.

There are SO many symbolisms and imagery to that movie that it's almost left completely up to the viewer to decide what, if anything, does it mean.
It's been awhile since I've seen it, but the impression I got was that this case had ties to something else the FBI had been investigating, that was top secret except for certain personnel, which is why he couldn't talk to Keifer about it. In the TV show, they started thinking the Laura Palmer murder had something to do with another investigation also (operation blue book maybe?). I'm guessing it's the same thing as the blue rose. It was the stuff that went beyond the murder, involving aliens, the white lodge, etc. Anyway, that's the impression I got.
