There have been many. I have a list of the "Top Ten" below, and there are other sites which purport to include the most controversial movies as well. This site happens to mention movies I know for a fact were very controversial and some were even banned:
Last Tango in Paris, 1972
Natural Born Killers, 1994 - - Oliver Stone
The Birth of a Nation, 1915
The Last Temptation of Christ, 1988
JFK, 1991 - - Oliver Stone
Deep Throat, 1972
Fahrenheit 9/11, 2004
Salo, 1975
A Clockwork Orange, 1971
The Passion of the Christ, 2004

Notice two have Christ has main characters. And most are political in nature.

The ones the others mentioned as well as....

The Silence of the Lambs
The Exorcist,
Basic Instinct
Brokeback Mountain
Fahrenheit 911

The #1 answer without a doubt is "Clockwork Orange."

This movie was so contraversial that no actor wanted to present the award for "Best Picture" at the 1972 Acadamy Awards. They figured if this movie won, their reputation would be tainted for being associated with that movie. In the end, it was Jack Nicholson would presented the award of Best Picture to Clockwork Orange.

This movie was contraversial mainly for the rape scene, where McDowell's character is singing "singing in the rain" just before he rapes a woman in her house, while her husband is forced to watch, who is gagged and tied up.
