It doesn't set the alarm off because they had just reset the power and the systems weren't rebooted yet.
They show the money being put in the x-marked bags so it looked like they were taking out the money and putting it in the van which was being taken to the airport. In fact, the bags were filled with prostitute advertisements. One thing that was never addressed was how they got all those prostitute advertisements down there in the first place...
However, the whole point was the misdirection. When they took the fake money bags out and sent the swat team down, the swat team put the real money in their own bags and took it back up to their truck.
