It is the final movement of Beethoven's 9th symphony!.
You probably know the main theme of the final movement as the "Ode to Joy"!.
However, the moment where Shinji kills Kaworu, a different theme of that movement is used (The final movement is about 15 minutes long in total, varying on the conductor's tempo), so that's why a lot of people don't recognize that it is part of the famous Ode to Joy movement of Beethoven 9!.
