I think it has something to do with stopping Sasuke from destroying the village!. I remember Naruto saying that he'll never kill Sasuke so Itachi gave Naruto a technique that can prevent Sasuke from destroying the village, but Itachi wish that Naruto will never has to use it!. So I guess it a risk that will either harm Naruto or Sasuke if Naruto use it!.
