You actually have a few options!. You can put in either fandom's section: Naruto's or the other show's!. If you do this, put that it's a crossover in the summary and say the other fandom!.
If the other fandom is also an anime, you can also put it here in the anime crossover section: http://www!.fanfiction!.net/misc/Anime_X-o!.!.!. !. If it's not an anime, you can put it here: http://www!.fanfiction!.net/misc/X-overs/
All of them are fine to post it in!. You're not breaking any rules!. If I were you however, I put it in the most popular category (which is probably Naruto, but I don't know the other fandom!.) The exception would be if you're creating a crossover with multiple fandoms, then I would use one of the crossover sections!.Www@Enter-QA@Com

if it's mainly naruto then just say it's a naruto x-over
