Originally all potential pilots were purported to be any child born in 2000 around the time of the Second Impact, as indicated by The Marduk Report!. The children were narrowed down from this pool based on unknown criteria!.

Much later in the story it's revealed that the Marduk Report is mostly bunk and that the pilots were selected because they were emotionally and genetically linked to their units!. Specifically, the fleshy mass beneath all the EVA armor was comprised of the heavily genetically 'edited' remnants of each of the childrens' mothers!.
Unit-01 contained the soul of Shinji's mother, Unit-02 contained a portion of the soul of Asuka's crazy mother!. Unit-00 had a soul but they never told you who it was and only hinted that Rei was related in one fashion or another!.

Considering that Rei is herself a clone of Shinji's mother, Unit 00 almost has to be part Shinji's mom as well!. This would explain why Rei could so easily switch between 00 and 01 as well!.Www@Enter-QA@Com
