Yeah, betrayl is a common issue that always surfaces in MANY anime! Even if it's not set out in Black and white!.!.!. its always there!.
Broad examples:
Naruto- Sasuke leaving Konoha
Bleach- Aizen, Gin and Bousen (!?) leaving Soul Society to join up with Hueco Mundo!.!.!.!.
Gundam Seed- Athrun and Kira basically betrayed eachother!.
Code Geass- Lelouch and Suzuka betrayed eachother!.
Inuyasha- Inuyasha betrayed Kikyo!. (Well, it was the demon Naraku who really did!.!.!. but overall!.!.!. everything happened because they thought that the other betrayed them)
Ergo Proxy- Daedalus betrayed Real
Gilgamesh-Dr!. Modoka betrayed the world!.!.!. to the point of extinction!.
Jyu oh Sei-Balkan star society betrayed Thor and Rei
Basara- Both Sarasa and the red king betrayed their people by falling in love with eachother!.
Seirei no Moribito- Prince Chagum was betrayed by his father, and the whole royal palace!.

The effects of it can be sooner or later!.!.!. but there is never a circumstance when neither side gets a serious blow!.!.!. =p
