actually because she was able to blend in with the rest of the towns people but Kurt was born looking like he does now. the tail, blue, three fingers and toes. they thought he was a demon and she was forced to throw him in the river. luckily Amanda's gypsy parents found him and raised him then charles xavier found him and saved him from a mob of german townspeople and he became a x-man. later on in the x-men we find out that his father is the warlord Azazel. Mystique revealed that she threw him into a river after a huge mob found out about Nightcrawler's existence. we also found out that he saved kurt from the fall in the river and told another lover of his, the gypsy, to take care of him and we learned that he sired many children in the hope that they can help him out of his hellish prison.
Cause Mystique's husband wasnt a mutant and he didnt want a mutant baby so mystique gave him to the monastery orphanage

Mystique attempted to kill her son initially, but instead abandoned him, in order to preserve her own disguise and maintain her connection to her current husband. In essence, Mystique abandoned Nightcrawler to save herself.
