The leader is Uchiha Madara but the only people who know that he is even alive are Pein(how it should really be written in English) Konan, Itachi, and maybe Zetsu. Tobi is really Madara in disguise and he acts all goofy and lazy to throw people off. Pein is the "public" head of Akatsuki so if you wanted to relate it to modern life you can say that Madara/Tobi is the "owner of the company" trying to stay out of the public's eye and Pein is the "manager" who was appointed by Madara to carry out the business plan and keep the organization running. Hope that wasn't too confusing lol

He and his brother back in the day tried to control the other villages but he was stopped by the 1st hokage. Him and his brother were the first ones to get the sharigan and the manyekego sharigan. but as you may know that MS (mayekego sharigan) causes blindness and his vision started to fade. But he found a way to get his vision back. And it was to get the Enternal Mayekego Sharigan (EMS) but the only way to get it is to pluck the eyes out of a sibling who has the MS. So he plucked out the eyes of his brother. Doesn't that sound like wat itachi is making sasuke do. having him to get stronger so he can pluck his eyes out.
Madara Uchiha
His early life was in constant competition with his younger brother. Being equal in every respect, the two constantly trained to outdo each other, leading to each acquiring their own Mangekyo Sharingan. Together they took control of the Uchiha clan, with Madara as its leader. Though it gave him immense power, the Mangekyo Sharingan eventually left Madara blind, and it was only by taking his brother's eyes that he regained his sight. Not only did this grant Madara a permanent Mangekyo Sharingan that did not cost the user their eye sight, but also gave birth to an entirely new eye technique. With this newfound strength, Madara and the rest of the Uchiha clan conquered and assimilated every clan they came across.
Madara's clan eventually banded together with that of the future First Hokage to create Konoha. Madara and the First disagreed on how to run the village, culminating in their battle at the Valley of the End. The confrontation ended with Madara losing before he disappeared from Konoha. Years after his disappearance, Madara created Akatsuki so that he could operate in the shadows, assuming the alias of Tobi. He later used his Mangekyo Sharingan to have the Nine-Tailed Demon Fox attack Konoha, though the fox was defeated by the Fourth Hokage, Minato Namikaze. His plans foiled once again, he returned to Konoha in secret, training Itachi Uchiha and later assisted him in slaughtering all of the remaining Uchiha except for Sasuke Uchiha.
Most of the time we see Pain as being the real leader,but he really take orders from the true leader Madara,who control,what Pain does.
