Because it was for his protection. Image if you are the Hokage and you have a child. It becomes a weakness, no matter how much you care about it, for you and enemies attack out. That's why they gave him his mother's name. For his protection.
well i'm guessing that the fourth and Naruto's mother's relationship was forbidden
because the 4th hokage never married to that woman who gave birth to naruto... >.<
Naruto doesn't know that his father was the fourth. The 3rd wanted to protect him, this was one of the ways that he was propected all this time.
It's the cultural heritage to take the mother's name and not the father's.

If they found out he was the 4th Hokage's son, it is even more of a reason to kidnap and kill him! As dangerous as he is as the Nine tail demon fox he is still being pursued.

They gave him that name for reason. They didn't want anybody to know that he was the son of the 4th Hokage. If anyone had found out he had a son or Naruto's real name the 4ths enemy's could attack Naruto.of the 4ths family.
