Batman: Mask of the Phantasm is definitley a classic and one of the best animated superhero movies ever made.
The only Batman related animated film that rivals it is Batman Beyond: Return of the Joker. It was a great bridge between the original Batman series and the Batman Beyond stories.
The final one I love is Superman/Doomsday. It took a pretty huge storyline from the 90's and adapted it to an animated film. I really enjoyed the way they worked lex luthor into the story as well.
Those are my main three. As for Marvel Comics movies they have just been ok. I was a fan of Ultimate Avengers 1, but the second one failed to live up to the first. The Ironman animated movie was pretty good, but was a little dull in spots.
hopefully with a large slate of animated DTVs coming out, Marvel will step it up with some quality titles.
