The manga series titled 'Naruto' follows all of this; the time when they were about 12, then the time skip of 3 years, (really it was 2 & a half), then where they are now :)
The anime however, chose to create a new series post-time gap, to clearly identify the 3 year difference and that they were now older.
So the manga just continues but the anime chose to create a new series called Shippuuden, (Hurricane Chronicles), set after the time gap following the manga :)
That's Naruto Shippuden. Naruto has two series Naruto,which is the original Naruto when they are young and Naruto Shippuden when they are older. Between the two series Naruto goes off and trains with Jiraiya,and leaves the village he them comes back 2 1/2 years later and returns to the village. This is Naruto Shippuden,in Naruto Shippuden everyone is older and they have all went up in ninja ranks from genin to chunin except Neji who became a jouin. Naruto is the only gein left. Naruto the original series ends on episode 220 setting out and returns on episode 221 homecoming.

naruto shippuuden is the continuation after 2 and a half years of training.
Naruto shippuden is when they all turned about two year older and Naruto came back after training with Jirayia.
umm its 2 years apart they dont do fillers in manga so they are not going to explain what naruto training consited of
shippuden is like the second season and i believe it is 3 years later after all of narutos training.
That is after 3 years when they Naruto gets back from traning with Jiraya
In the Manga when Naruto is 16 they just said it's the second part of Naruto while in the Anime now the show is Called Naruto Shippuuden (Hurricane Chronicles)
So in shonen Jump they are at Naruto part 2 chapter 389
In Tv Tokyo they are at Naruto Shippuuden Episode 47
Note that Chapter 390 & Ep 48 will come this friday
In Naruto Shippuden is where their all older because Naruto went training for two and a half years and that's why everybody's older.
