Try youtube,google video,and veoh.com. The good thing about veoh.com is that you can watch and download full length episodes.
Youtube: For youtube, find the video you want and copy and paste the url address and paste it into either youtubex.com or keepvid.com. Then press enter. Your video link should come up then right click and click "save target as..." and save it into a folder. Just make sure you do this: "Note: Please rename the file from get_video to get_video.flv after you have downloaded it."
Google Video: Do the same thing as above.
Veoh.com: Download veoh tv at the bottom of the page you have to register,but its worth it and doesn't coast any money. Once you download it you can find anime show you like as well as many other shows ad watch and download directly yo your computer. The video are automatically save in the veoh tv's program library and in folder too.
Also once you have file and its not in the right format,you can convert it to anyfile you like,I think ipod support mpeg files. Also you can use an online conveter at www.zamzar.com You upload your video and they convert it too any type you want and then you just have to download it again. Also try videora ipod converter it converts files very fast right on your computer.
Once you have them jut copy and paste them into the folder you want or drag and drop the them over
You could also try torrent as well. You just need to download a bit torrent client like utorrent,and find a website that offers torrent and you can just downloadit.

Veoh you can download directly but u need to get the software which you can get on same site
for youtube, you copy the URL then go to http://vixy.net and past it on a bar and you'll know what do to from there when u see it.
torrents my son, you have to read up about them and thou shalt be endowed with the downloading power to download any and everything, but to download videos from sites you will need to use Mozilla Firefox browser and the add-on (Tools -> Add-ons->Get Extensions) Download helper. You will be able to download videos from any website with this including youtube and veoh
