optimus prime no question. his experience is the key. he's headed the autobots for ages and led them to victory time and time again. autobots follow him practically without question.
rodimus prime on the other hand, while a capable leader, was often plagued by self doubt, questioning his own judgment and in his short time as commander, even gave away the matrix temporarily. he might've grown into a more capable commander in time, but optimus prime came back soon after, so we will probably never know if he could've been better than prime.
