In Japan,ninjas were specialy trained for espionage and assasinations...they worked and fought for their country...in Naruto is the same....a high class shinobi(or better,a group of three shinobis) is sent to dangerous missions in order to win whatever war there needs to be won.
They are like soldiers. They protect their people. But if you piss one off, you'll probably die.
