Question: Has anybody noticed that the story of Zabuza and Haku (Naruto) is similiar to the story of Shishio and Sojiro (Rurouni Kenshin)

yeah, kind of! they did set it up the same but sojiro in the end realizes that he must find his own way or "truth" without shishio...haku i think still would have followed zabuza no matter what...he just wanted to make him happy...
yea ure rite its set up the same way except zabuza and haku die in naruto but only shishio dies in rurouni kenshin while sojiro keeps on living
