Might be a little out of order, but...
Short version: Naruto and Sakura find Sasuke but can't get him back. Naruto has wind-natured chakra and trains it. New Akatsuki members Hidan and Kakuzu kill Asuma. Shikamaru kills Hidan, Naruto defeats Kakuzu with his new wind rasengan, the rasenshuriken.
The Akatsuki leader is Pain, unnamed member is Konan, Tobi is actually in charge, and he has a Sharingan and is probably Madara.
Sasuke kills Orochimaru when Oro tries to take him over. He gets a team and goes after Itachi. Team 7 and Team 8 go after Itachi as well. (Or Sasuke, it's kind of confusing.) Sasuke and Deidara fight; Deidara dies.
Jiraiya goes after the Pain. Pain has the eye called Rinnegan, which has unknown powers. Jiraiya dies. Teams 7 and 8 are fighting Tobi.
Longer version:
Sakura has Sai's book, which depicts two boys fighting enemies and getting their weapons. Sai is with Orochimaru and meets Sasuke.
Team Yamato reaches the hideout and sneak around. Sai goes back on the good guys' side. Sasuke finds them and they fight. He's about to use a "that jutsu" when Orochimaru stops him and they poof away. Team Yamato goes home. Danzou's still up to no good but Sai now kind of has emotions. Kind of.
Naruto starts learning elemental chakra. His chakra is wind-natured, which is good for cutting. He trains with shadow clones.
A new pair of Akatsuki is introduced: Hidan and Kakuzu. They got the 2-tails. Kakuzu wants money, so he kills a monk had a bounty on him. Asuma and Shikamaru and two others go after Kakuzu. They fight. Hidan is immortal and he kills Asuma. Backup comes, Ino has medical jutsu, Hidan and Kakuzu leave.
Naruto is working on a new rasengan.
Shikamaru's old team plus Kakashi go after Hidan. He splits them up and buries Hidan in a deep hole in his clan's forest. Kakuzu has control of all the elements because he has 5 hearts. The good guys have trouble, then Naruto shows up and defeats him with his rasenshuriken. Kakashi kills Kakuzu, saying that the new generation surpasses the old.
Orochimaru tries to take over Sasuke's body, but he does some weird Sharingan trick and defeats Orochimaru. Then he gathers a team to find Itachi. Suigetsu can turn into water. Karin can sense and track chakra. (She is a Sasuke fangirl.)Juugo is the origin of the curse seal.
The good guys somehow decide that they'll go after Sasuke. The team is made of Team 7 and Team 8. (Hinata, Kiba, Shino.) They split up, among with Kakashi's dogs, to find Sasuke.
Naruto encounters Itachi, who tells him something then leaves.
Deidara hates Sasuke for some reason and fights him. He blows himself up and Sasuke barely survives. However, he heals quickly due to the powers he absorbed from Orochimaru.
Jiraiya decides to go after Pain. Pain turns out to be a kid he taught a long time ago who has the Rinnegan. A long time ago, the toad sage made a prophecy that Jiraiya's student would either cause great peace or great destruction, depending on Jiraiya's choice. Pain has 6 bodies with different powers. He defeats Jiraiya, who says Naruto is the "destined child".
Meanwhile, Teams 7 and 8 are fighting Tobi. Tobi can let attacks pass through him without harm.
I hope I didn't leave anything out; however, it's very likely I did.... This is like 1/4 of the entire manga.

During the Jorney, nearing the hide out of Oruchimaru, Sai "abndoned" his group with Oruchimaru&Kabuto and left behind his treasure, his 'story book.' The book itself is very puzzling, it starts at opposite ends and meets in the middle; it seems to be incomplete.

In the hide out, Naruto told Sai why he is chasing Sasuke. Then Sai gasped and pulled out his book and was able to finish it.

Unfortunatley, Sasuke unwillingly left the hide out with Oruchimaru and Kabuto. And Naruto has to start all over from scratch.

After few weeks Sasuke's group moved, Sasuke attacked Oruchimaru, knowing he was weak. Sasuke overcomed Oruchimaru and left the place altogather.
Sasuke started to form a four-man group, fish looking boy, a girl, and the origin owner of cursed seal. With them, Sasuke decided to find Itachi, his brother.

At the same time, Jiriya brought news to Naruto of a new trail of Sasuke. Naruto decided that quickest way to meet Sasuke is to find Itachi before Sasuke.

Jiriya went into the heart of the Atasuki group to find the leader. He only found his old students, Pain and a girl who joined Atasuki.
At first Jiriya thought Pain was the destined child who would change the world, for the better or worse. As he fought, he realized, with his dying breath, Naruto was the true destined child and the true idenity of Pain.
