Because of the fox's great amount of chakra naruto is being burned, since he is a human his body can't tolarate such a great amount of power, so when he turns a darker color it is because he is bleeding (the blood mixes with the chakra), that is also why it is dangerous for him to go more than four tails because he shortens his life with the constant destruction and healing of his body.
