its all goes back to when Jerry and Joel created the comic strip in Black and White back in 1938. when they went from B&W strips to color books The primary colors were easier to print and only required that the printing technology of the day just needed to line up 3 separate colors with no overlap, which would have required greater prescision that was able to be consistantly acheived.

and once the costume was established as Red Blue and yellow it just stuck even as technology would have allowed for changes

you may also notice that the red, yellow and Blue used in the costume is essentially pure of that collor its not simply a shade of that color its just that color

as to Smallville, they are establishing CK's style pref. as being those colors to esplain why as a character he'd use them in his uniform/costume
i dono. BECAUSE MEBE THE ILURSTRATER WANTED IT THAT WAY???
when they went to color comics, the ink was easier to get in primary colors. Clark's wardrobe is a hint to his costume.
Because Superman stands for :
TRUTH

JUSTICE

and the AMERICAN WAY !

Haven't you ever read the beginning of Superman in the comics?
These were the easiest colors to print with constant apperance in the 30's and 40's the additions were black and white. Superman was first printed in 1938 so they used the primary colors so he would look the same on every page.
