Jimmy and Matt have an ongoing fake feud that began a few years ago. It started when there were a lot of celebrity feuds and Kimmel thought if would be funny to start one with one of his friends. Matt went along with it and for the past few years, he will come on Jimmy's show and come up with a new way to keep the joke going. The longest running one is each night when Kimmel apologizes to Matt for running out of time and not being ale to have him on the show.
Sarah teamed up with Matt to make that video which was supposed to be for Jimmy's birthday show but they could not air it because his show was off during the strike. Kimmel is rumored to try and come up with something to top Matt and Sarah's video soon.

Some sort of inside joke. Kimmel cut off Damon once and that pissed Damon off. Or something along those lines. Heres what TMZ says:
For reasons we can't explain, yet find completely hysterical, Jimmy Kimmel has made a tradition of closing out episodes of the third season of "Jimmy Kimmel Live" by saying something like, "Apologies to Matt Damon, but we ran out of time" -- when Damon was never scheduled to be on the show.
Well on Wednesday's primetime special, "Jimmy Kimmel Live's All-Star Salute to Jimmy Kimmel Live!" Damon finally got his chance to appear on the show -- only Jimmy's introduction ran a bit long, so Damon was cut short once again.
And as you can see in the clip, Damon (quite the good sport for going along with the joke) didn't take the news too well. Maybe next time, Matt!
